I noticed that the video quality was really bad, with heavy pixelation. Same file plays well on my PS3 in original resolution (720P) on the same TV.
Maybe these problems happened after an automatic update of the TV firmware that happened a while ago.
As far as I know I can't tweak what video is sent to the client with the QNAP native DLNA server (actually I can't find any particular settings at all)
